Why there are complaints against the Water Temple?
I often hear gamers complaining about the Water Temple in this game even though I do admit that raising and lowering the water level gets annoying because I have to use Zelda's Lullaby to do so many times. What are the common complaints against it?
The reason behind the complaints was simply because it is by far the hardest of all the dungeons. Not the fighting or anything but simply that puzzles. It was said that you could mess up and need to start the game over but i don't think that is true. I have never gotten into that doom so i think it is simply that the people did not get a key and thought there was no more and had opened a door that caused them to be stuck. I am not sure about it but it is because of all this that in has so many complaints. All other dungeons are really simple and strait foward in comparison.

In the original game there was the possibility that you could actually screw the water temple up so it would be impossible to complete it, meaning you needed to restart the game. Tack on the tediousness of taking the iron boots on and off repeatedly and a pair of fairly difficult bosses, and it became the worst dungeons in the LoZ series
It all stems from the original. Not only for the other reasons posted, but also because it was the first of its kind. Adjusting water levels and such might seem simple now, but back then it was the first time gamers had to really think about that 3rd dimension.
Well on n64 you had to constantly pause to switch between normal normal boots and iron boots and if you forgot to get a key or screw up you had to start the raising and lowering the water all over again
