Any difference between the gamecube/N64 version and the 3DS version?

In terms of story, game play and any added new features

Gameplay-wise, no. A couple easter eggs from the original were changed and one or two added and the Stone of Agony was replaced with the Shard of Agony since the 3DS has no rumble for finding secrets.
