In Equinox, Ransom speaks of the Krowtonan Guard - which would presumably be near where the Caretaker array was. But Voyager never encountered them.

If both ships set a course for the Alpha Quadrant from the array, why didn't Voyager encounter them?

Right, but Ransom said they encountered them during their first week - which would mean they were in the same vicinity.

Voyager should have been as well.

My guess is that they decided to take a different route back to the Alpha Quadrant. That or Voyager was extremely lucky in not running into any Krowtonan Guards.

Different priorities...
Ransom was looking for resources first, Janeway was fighting with every species she could find.

True, though Voyager might have fared better against them than the Equinox.
