Sell it to a fence and buy it back.

I think there was also a glitch with a follower where you could drop an item and order them to pick it up to remove the flag, but can't remember how it goes or if it was patched.

Put the item in a container and order a follower to 'take all'. I've done it with empty sacks.

Find a follower and get them to follow you.

Go to any shop where you can open a dresser, end table, wardrobe, etc without the red steal option and place your stolen stuff in there.

Have follower then take everything from inside the storage area.

Take everything from your follower.

Did this with all the Mystic Dawn crap that still show up as stolen even if you killed him before taking it.

Was a stone or wooden fence?

Though seriously, you tried selling it to a thieves guild fence and it didn't work?

Only other way I can think of is to enchant the weapon if it isn't enchanted already.

o_O Enchanting stolen items used to stick it with the stolen tag permanently.
