well its either that or some how lock up mercer in some unbreakable container forever.

Just thought I'd point out something. The way the blacklight virus works, it can have one of two states when viable.

The first, most basic form, was originally created in the body of miss Green. It infects hosts, and consumes most though not all of the hosts body, leaving enough of the host behind that it can genetically 'war dial' the DNA of the host, looking for new evolutions that will make it stronger, and allowing it to more efficiently gather more biomass to evolve and feed with. Along the way it would stay attuned to a Hive signal emited by miss Green. This version produced the first Brawlers, and other "monster" forms of infected, but those that don't have enough potential, simply become the 'zombie' type.

The second form of the virus, is the refined version that was created by miss Green, and further refined in a lab by the real Alex Mercer, under Gentech. Mercer first stole the virus because he believed that Blackwatch was planning to create powerful viruses like blacklight before some other country created it not only so they might make a vaccine, but so they could use it on their enemies. He became infected and was believed dead when he was surrounded in grand central station and rather than letting them kill him with bullets, he broke the vile with the virus at his own feet. The virus killed him, and devoured him completely. Blackwatch thought that was the end of it till mercers body got up and escaped the morgue.

The refined virus was so thorough in devouring the host that it believed it was the host. When Zues figured that out, he realised that he was the virus, and that Alex mercer was dead. When Alex began infecting new 'evolved' hosts with his version building up to the start of P2, he first needed to purge 'himself' as a default template from the virus sample he added to the new host, leaving just enough behind to give it a powerful 'Hive mind loyalty' gene similar to the one that miss Green used to control the lesser ones, but with him in charge. He also recreated the lesser version for mass dispersal. But with Heller, either the loyalty gene didn't take, because of Hellers will, a strong gene code, or a combination of the two, or maybe it was left out intentionally so that Mercer could try to make an equal.

Every new host gets devoured by the virus, but not all of them need to question if they are the virus or the person the virus infected. In Mercer's case, the virus started in a vial, and needed to spread through his entire system. in later hosts he simply put enough in them to do the job fast. Heller simply never had reason to question if he was Heller infected with the virus, or the virus playing at being Heller. But the virus was just as thorough at replaceing his cells as the original was at replacing Mercer, it's just that his brain had time to start decaying before the virus got to it in Mercer's corpse. If you were to 'remove the virus from either one, you would be left with a pure virus sample, and a shattered reminant that used to be the hosts body tissue, kinda like viral vomit.
