Are Ezio and Altair related in any way?

Well, strictly speaking everyone shares common ancestry if you go far enough back. Actually the weird thing is that the common male ancestor ("Adam") and the common female ancestor ("Eve") lived in completely different time periods.

There is an interview with one of the devs out there that explicitly states they are not directly related. However, they are both related to Connor, if you think about it. Connor is Desmond's link to the New World. Given Connor's mother being a Native (and there being no mention of here being able to use Eagle Vision), his First Civ genes had to have come from his father's side only, which was the link back to Europe. Therefore, somewhere up Haytham's family tree, the bloodlines from Ezio and Altair must have converged. Altair married and had children with an English woman, so it seems reasonable his surviving son might have moved to Europe after leaving Masayaf. Ezio's family was still in Italy when he died, too. Regardless, somewhere along the line their bloodlines must have converged if Desmond is related to all 3 of them.

No. None of the three Ancestors are related to each other, as far as we know - and the devs have not made it known if Connor is related to either Alta´r or Ezio. Ezio's bloodline and Alta´r's bloodline didn't converge until Desmond, and for all we know Connor is just from a third bloodline unrelated to the other two. So, Alta´r's bloodline was from one of Desmond's grandparents on one side, Ezio's was one on the other side, and Connor leads to yet another grandparent of Desmond.

Why do you think that Connor couldn't have inherited First Civilisation genes from his mother? Remember that the First Civilisation left stuff all over the world (and even on the moon!), and that Connor's tribe was specifically left a mission to protect the Grand Temple, as well as that Piece of Eden that Juno used to give Connor his instructions. I don't see any reason why Ziio couldn't have had First Civilisation genes of her own. She even did a Leap of Faith!

So? Abstergo couldn't capture William for Altair because they would never be able to find him. And likewise with Ezio, Desmond was on hand for the Assassins and William wasn't. Besides, Desmond is just moe important because he has higher than normal First Civ DNA. He can interact with the Pieces of Eden in a way most Assassins cannot.

No. None of the three Ancestors are related to each other, as far as we know - and the devs have not made it known if Connor is related to either Alta´r or Ezio. Ezio's bloodline and Alta´r's bloodline didn't converge until Desmond, and for all we know Connor is just from a third bloodline unrelated to the other two. Connor's bloodline had to converge with either Altair's or Ezio's before Desmond, with one of his parents at the latest, because otherwise Desmond would need to have 3 parents. It hasn't been explicitly stated though whether this happened with his parents or further back in the family tree.

It really doesn't matter because Haytham had eagle vision, and thus had FC genes. The reason why I say Altair and Ezio had to converge somewhere before Haytham is because they could not possibly have been related to Ziio, as she is a Native American whose bloodline is separate from any European or Eastern cultures.

I suppose you could argue their bloodlines could have crossed in the couple of hundred of years before when travelers first came to America, but again, there is never any mention of this, as there is no mention of Ziio having any FC genes. FYI, you see other characters use the leap of faith throughout the series, and this means nothing other than the devs copied the moments of the main character to NPCs.

Uh, yes, the fact he (and all the Assassin ancestors you play as) have first civ genes are a pretty big plot point, guy. Not sure how you missed this. If anything, the fact he has FC genes is why the picked him. His ability to interact with PoE's is vital.
