Neptunia was created for a very niche audience. It was easy going, all-girl cast in a VN style with RPG elements inserted into it. If you go through the reviews for the first game, most of the negative reviews just seem not to understand, or care, about that and judged it as a regular game. Since Neptunia sold a good deal better than initially projected, it got more exposure than one would suspect.
My guess is that, after seeing the success of this game, they want to move it closer to what a usual JRPG would be like so it would appeal to a bigger audience. Hence, the 3d models, the revamped world map/dungeon, more flexible battle system, giant robots, and so forth.

DragnflyPosted 4/18/2012 10:27:16 AM | While the control of the 3D models adds an interesting dynamic to the scenes, I too prefer the 2D. Specifically the Motion Portrait style the first game used. I think good 2D is better than ugly 3D, but good 3D is better than good 2D.
As for why they did it? Since the game uses both it smells like experimentation and time/money problems to me. If all the Chirper events were 2D, I'd say they had the main story evens in 3D to poke fun at the changing and "improving" of the industry. I wish more games would use it, and I look very much forward to its appearance in Agarest War 2. Part of it I think comes from the fact that Katsuyuki Hirano is probably tied with Takeuchi as my favorite character designer in the entire industry. My best friend is on the other side of the fence: He thought the way that the characters moved in scenes creeped him out and looked too inhuman.
Honestly, the fact that they changed it was annoying enough, but I wouldn't have minded as much if the actual in-game graphics weren't of noticeably lower resolution in general than the first game.
