So what's up with the Virtual Console on Wii U?

If you did a Wii-to-Wii U transfer, you'd have one on the Wii U's Wii mode. If you then ALSO had access to it via the eShop, you'd now have TWO.

While I do admit that the 3DS definitely did this a lot better than the Wii U is doing it, since it integrated it into the main OS...you do have to consider that the Wii's online was not very well optimized or refined. It was a very shoddy structure that would be fairly difficult to integrate into the Wii U's structure. So instead of wasting the time in integrating it, they are focusing completely on the new structure, and at least still giving us the option of playing the old Wii stuff (not something the other consoles even get close to doing).

The 3DS and DSi on the other hand operate on more similar structures, and after the experimenting with the Wii Nintendo was able to refine the online structure much more on the DSi and thus was able to make the 3DS similar to the DSi so that they could interact in the ways they do. I'm not sure any of us would actually want the Wii U to function similarly to the Wii otherwise the whole thing would suck terribly.

Them deciding to run the Wii as an independent machine within the Wii U was actually a very good idea, and while being slightly cumbersome, is totally understandable.

Well yeah, but you're still assuming that's how it's going to work. On the 3DS, all DSiware and 3DS and VC content is available from the same eShop. It's still possible for Nintendo to update the eShop on Wii U and transfer Wii Shopping channel data to it. We don't know yet.
