“While some suggest this new project is likely to be a return to the Metroid franchise, we’d love to see another Nintendo hero get the retro stamp of excellence. After all, having rolled out the barrels for Donkey Kong, perhaps it’s time Retro pulled off a barrel roll of a different kind.”

Eternal Darkness

No way, man. And here's why.

Retro Studios is a very big and works on expensive projects, meaning they need to turn a profit to Nintendo. That being the reason why they've only worked on big well known franchises thus far...

An unknown like Eternal Darkness wouldn't be something that Nintendo would give to Retro, it's not going to give them the proper returns. They want to give Retro something that will insure greater success.

Eternal Darkness, if it ever does come back, would likely go back to Silicon Knights, or a smaller studio making the game with a smaller budget. Nintendo puts too much into Retro for them to make something that wouldn't sell all that well on a Nintendo system. Nintendo needs to give Retro the triple-A properties.

Retro never hinted at Star Fox themselves. It's speculation on behalf of ONM.

Also consider this...

Retro made Metroid Prime 2 right after Prime 1, and Prime 3 right after Prime 2, and Prime 3 was on a new Nintendo system.

Retro isn't opposed to making sequels, particularly sequels that share the same engine and that release right after the previous entry. There's really nothing out there that says they wouldn't be making another DKCR... And with DKCR being so successful, it makes even more sense for Nintendo to want them to release another smash hit.
