No. But this may be possible in the future when you'll be able to access you Nintendo Network account with your 3ds.

They're just separated. Hopefully they'll link the two eShops together as far as account balance is concerned. You can already search up 3DS games on it.

I don't get why credit isn't stored on club nintendo, since it's linked to both systems.
