Ganon's alter-ego from ALTTP gains a small degree of self awareness before being destroyed. When Ganon is vanquished, the fragment of his being that is Agahnim's awareness escapes, and eventually takes form, seeking revenge the new hero Link, reborn again to confront the shadow of Ganon that is Agahnim, as well as the princess Zelda, and Ganon himself, blaming Ganon especially for his own cursed fate.

Link doesn't believe Zelda, and at first tries to take her back to Hyrule, but they're attacked by Agahnim's soldiers, and after that, Link and Zelda flee the armies of Hyrule, searching for answers.

Queue adventure, dungeon crawling, and fun. Eventually, Agahnim summons Ganon to confront and defeat his greater self, only to be reabsorbed into Ganon, who then takes over as the main villain, opens the gate to the Dark World again, and begins his conquest of Hyrule. In the end, Agahnim decides that he hates Ganon most of all, and during the final epic battle, cripples Ganon, allowing Link and Zelda to banish them both again.

Queue flashforward to a scene that suggests Agahnim is again reborn into Hyrule, this time as a prince of the Royal family, and comes to be at peace with his own existence.

Legend of Zelda: Somwhere in Time

Uses the original concept for Link,

"Link’s name comes from the fact that originally, the fragments of the Triforce were supposed to be electronic chips. The game was to be set in both the past and the future and as the main character would travel between both and be the link between them, they called him Link.”

Future will be the origin setting, with Link living in a Steampunk era that looks similar to early England. Magic and Technology have a particular marriage in the environment, both being used thoroughly to power electronics and run the society. Automobiles are being introduced, but most people still use horses, trains or just walk.
As Link, you are an apprentice Knight who is only ranked as a lowly stable boy. After an evil enigma assaults the castle grounds Link is the only able soldier left and is chosen to investigate the incident. As events unfold, Link's encounters the Master Sword and the familiar prophecy begins to unfold.

Ganon is not the enigma, though he could be introduced the same way it was handled in Twilight Princess. Time Travel follows the "Self Hypnosis" theory. Past venues appear as lush forests and vast grasslands.
