Some of the games I notice such as Nintendoland and Ninja Gaiden 3 ask for system updates that take a long time yet they give me an option that says "Start Software". If I start the software, does that stop the download or does the download keep going?

The download will keep going.

Later on, you can check the download status from the home menu. (And for new downloads, install it from there)

Oh ok, also could this possibly cause the Wii U to freeze like it did when it first launched?

Also, today I just got Ninja Gaiden 3, what does this update provide after I install it?

No idea, but I haven't had a freeze (aside from Sonic Racing, but that game is particularly glitchy...) since a couple weeks after launch. If you have any issues, try keeping the console somewhere open (not boxed in from above or the sides --- especially by metal / other tech)

No idea on the game itself either but... a quick search mentions some free dlc?
