There are a few others, like some new IP on Wii and some one-offs on GameCube (Eternal Darkness, Odama, etc) but for the most part, this list show's Nintendo's output on both consoles for their popular franchises. So which one really had the better support? Also feel free to ignore the NPC stuff on Wii if that's how you feel about it.

Not really. I never actually played any of the GameCube MP games. I know they came with a Mic or something.

Mario Sunshine (GC) vs Mario Galaxy 1+2 (Wii) - Not particularly close
Paper Mario TYD (GC) vs Super Paper Mario (Wii) - Same this time in GC's favor though
Mario Golf (GC) vs (nothing on Wii)
Mario Power Tennis vs NPC: Mario Power Tennis (Wii) - NPC controlled awful
Mario Party 4/5/6/7 (GC) vs Mario Party 8+9 (Wii) - I guess, series has been meh since after 3 though
Mario Kart: DD (GC) vs Mario Kart Wii (Wii) - DD is among the worst in the series and MKW is among the best
(Nothing on GC) vs NSMBWii (Wii)
Mario Super Star Baseball (GC) vs Super Sluggers (Wii) - didn't play either
Mario Strikers (GC) vs Strikers Charged (Wii) - only played the GC one and it was meh
(Nothing on GC) vs Dr. Mario RX (Wii) -Didn't play

4-3 for GC based on what I've played, though Wii was far better with regards to the main series so I'd actually probably give it the edge even if GC had better MP and sports games.

Zelda

Wind Waker + Twilight Princess (GC) vs Twilight Princess, Skyward Sword, Link's Crossbow Training (Wii)

Close but I give GC the slight edge. Crossbow Training I never played so it didn't factor in (doubt it would make a difference anyways.

Super Smash Bros

Melee (GC) vs Brawl (Wii)

Brawl by a hair

Metroid

Prime 1+2 (GC) vs Prime 3, Prime Trilogy, Other M (Wii)

Well considering Wii has all the games GC had it's difficult to give it to GC here. The new controls were even an improvement on the already great Prime 1.

Others are more niche and don't even have games on both so it's difficult to compare. I'd say they're pretty close overall in terms of support.

GC. While the Wii wins in Mario Platformers, Metroid (except Other M), and DK, the GC wins in Mario Kart (DD is my favorite MK game), Star Fox, Zelda, Smash Bros, the Mario sports games, F-Zero, and also, the GCN had better new IPs.

GC had the most MP games, followed by N64, then Wii.

I pick wii, btw. A real Kirby, DK, far superior Mario's, only two MP's, better Strikers game, the whole Metroid Prime Trilogy, Xenoblade...

The only problem is, half of these games took too damn long to get here.

I notice that you left out a few games.

Mario:
Dr. Mario (part of Nintendo Puzzle Collection) for GameCube

Zelda:
Four Swords Adventures (GameCube)
Ocarina of Time Master Quest (GameCube)
Collectors Edition (GameCube)

Donkey Kong:
Konga 3, Donkey Kong Jungle Beat (GameCube) and NPC Donkey Kong Jungle Beat (Wii)

That's a lot of Zelda and Mario games... I'd go with GC on that.
