What's a Nintendo game with some real emotional impact?

You'll mostly find it in their RPGs and Zelda games (not in every RPG or Zelda game though).

Pokemon Mystery Dungeon: Explorers of Time/Darkness/Sky

Only game I've ever come close to tears playing.

Majora's Mask, Mother 3, Skyward Sword, Xenoblade, and if you count fun, all of them pretty much.

Though it's not a Nintendo developed game, Professor Layton and the Unwound Future. Especially after playing through the 1st two games. The feels man.
Also a shoutout to FE: Awakening, specifically Chapters 9-10.
Xenoblade, Zelda WW, TP, and SS also had their moments.

Majoras Mask made me tear up as a 15 year old. I find the others to be rather soulless though.
