Their games run supersmooth and look great. 3rd party looks ok at best and runs.... Acceptable.

First party obviously have the best knowledge of the hardware. That goes for all consoles.

It seems the Wii U isn't the easiest to program for as Wii U versions usually don't run as smooth as the PS3 and 360 versions.

Well, having 7+ years under your belt with the last-gen systems kinda gives them an advantage over Wii U. The fact that they can even get them on the Wii U with its different design philosophy (GPU over CPU) is at least telling to what the Wii U can do.

Nintendo doesn't go for realistic style graphics, their games are more cartoony. Folks have a harder time spotting visual flaws when the graphics are cartoony.

The good thing with comparing multiplats is that you are comparing the exact same games. All multiplats have various trade-offs for each system, so they give a better view of the general strength of the systems.

Nintendo built the hardware and designed the software, so they know how to utilize it best and have the in house, proprietary tools to best work with the system. Were other developers willing to put the effort in Nintendo would likely share said knowledge, programs and tools.
