Am I missing something in Peace Walker (MGS3 and Peace Walker spoilers)?

Snake seems to be going through a lot of inner turmoil about whether or not The Boss really betrayed America, but wasn't that all kinda resolved at the end of Snake Eater when EVA explains that she was actually under US orders the whole time? Was there something in Portable Ops that retconed or changed this?

Big Boss was in denial about The Boss if I remember right.
