You have to remember that story-wise, these Covenant are a splinter group of fanatics, and are not a part of the main Covenant force. I take that to mean that they use their own methods and weapons because basically they are not funded by the main Covenant war machine. This is why we see them wearing different types of armors and not looking exactly like they did in previous games. It also explains the missing weapons.
The Brute weapons are missing because the Brutes are not a part of this splinter group.
Having said those things, I really do miss the Brute Mauler and Brute Shot.
But you're right. Throughout the trilogy, the Flood will return, and I would be surprised if we didn't see the real Covenant find out whats going on and possibly even ally themselves with the UNSC to battle the Storm Covenant, Prometheans, and Flood.
Also, Arbiter will be back too.

Funny thing about the Engineers: There should still be a team of them repairing and upgrading the Infinity. Chief just don't run into them, like with Halsey. And I just can't see the Brutes returning unless the Covenant Loyalists make a comeback. There's just too much bad blood between them and the Elites.
Also, Arbiter will be back too.

To be fair, there is no main Covenant force. Nor Covenant. The Seperatists and Loyalists factions were very short lived. The Brutes, Jackals, and Drones fought for the Prophets while the Hunters and Grunts declared for the Elites. This polarization lasted for the remainder of the Battle of Earth and the Battle of the Ark.
After that, the Jackals returned to piracy and were faction neutral. The Grunts and Hunters and Drones went home. The Elites continued to fight the Brutes and Prophets, till the Prophets vanished along with all the Engineers. The Brutes began to fight themselves. Every race has more or less gone its own way, with the Elites remaining as the only stable element of the former Covenant. Its part of why ONI went to such lengths to foster a civil war between those loyal to the Arbiter and those loyal to their old religious beliefs.
Jul is the leader of that second faction, a Sangheili Insurrection. It began as consisting of nothing but Elites, but clearly has drawn Hunters, Grunts, and Jackals back into the fold to some degree at least. I would most definately say you could expect all of the Covenant back. The Elites, Grunts, and Hunters were the opposers of the Great Journey and discounted the gods.
Now one of their gods, the Didact, walks amoung them with his Prometheans. If they have reconverted, you can bet that those who stayed believers will come out of the woodwork eventually.
