Actually, I remember reading a fan fiction that referenced this same thing waaay back.

If I remember right, the author suggested that Rauru did it at Navi's suggestion while Link was travelling through time.

Always made a lot of sense to me.

In the manga of OoT Impa described getting your ears pierced and wearing ear rings as a rite of passage for male Sheikah.

While Link isn't a Sheikah, he was still doing the same thing the Sheikah do: protect the royal family.

But the manga isn't canon. And besides, protecting the royal family was not the Hero of Time's primary purpose; at best it was a consequence of him striving to achieve his goal.
