They're both virtually immortal. They're both potent with Magic. But after that, Bowser's achievements outweigh Ganondorf's.
Just a question. How exactly is Bowser immortal? The only reason he keeps resurrecting is because Mario isn't story-driven at all; Nintendo don't need to explain it. Ganon is legitimately immortal because of the Triforce of Power/Reincarnation cycle.
Bowser has shown to be able to survive Magma, which is 1100 degrees C. While the New Super Mario Bros games have shown him being affected by such temperatures, it only makes him Dry Bowser, meaning that he can survive even without his flesh and organs.
At the finale of Mario Galaxy, Bowser is thrown into a Red-Orange star.
The heat of a red-Orange star is 4,000-5,250 degrees C.
Water boils at just 100 degrees C, which is the heat required to kill off even micro-organisms. In other words, at 100 degrees C, life cannot be sustained.
All this said, Bowser has shown that he is able to survive conditions that should, in fact, kill any form of life. Now, you
could argue that the Mario universe just follows different rules, but if you go that route, then the Zelda universe following different rules can also be argued and then the whole argument could end immediately due to just saying "different universes/different properties."
So, if Bowser can survive that amount of heat and, even when "dying" (Dry Bowser) can continue living and remain as strong, if not arguably stronger, then that makes him either immortal, or virtually invincible.
