In any case, i really don't think Kanji is gay either. It's the teen years as someone else pointed out. Most teens are normallly insecure about sex. It's also not like he was having feelings for other males in the town.
I think it was obvious at the boss room in Naoto's dungeon that he finally came to an understanding. Besides, fear can be a great motivator and he was afraid he wouldn't be accepted by the fairer sex because of his real background.
I do like that the developers gave people the chance to let their imagination make that decision, though.
