They vary in size throughout the whole game. I'm not sure why.

At first I thought it was just the camera angle, but the actual models seem to appear in random sizes.

I think they just either have stronger enemies in them or simply contain more at once.

This is correct. The shadows will get smaller as your level increases. Bigger shadows means that they're higher level than you.

Bingo. Big shadows are above your level small ones are below your level. The size of the shadow really determines what rise is going to say.
