I just finished all of the good endings, in what order should I do the bad ones?

Lilly = Hanako > Emi = Rin > Shizune IMO
Currently Playing: TF2, Katawa Shoujo, The Binding of Isaac: WotL, WWE '13

I don't think it really matters. Heck, I think Lilly's bad end is more of an incomplete ending than anything else.
Currently waiting for TWEWYT, AA5, AAI2. Claimed Iris from Golden Sun.

Emi's bad end is kind of an incomplete good ending too, if you went the roundabout way for her good ending.

Hanako's bad ending feels really dramatic imo, and it just feels good how its done. Her neutral ending leaves you wanting to know more.

I really liked Rin's neutral ending, especially the CG. Her bad ending was pretty similar to something hat happens on the good route.

Lilly's is, as stated, pretty much an incomplete version of her good ending.

Shizune's bad ending was sad imo, especially the subtilities of the CG.

Lilly doesn't have a bad ending, isn't it classified as neutral?

If you're doing all the bad endings in order, then I'd suggest Lilly -> Emi -> Shizune -> Rin -> Hanako.

The saddest ending in my opinion was probably Rin's neutral ending followed by Shizune's bad ending. Hanako's bad ending in my opinion is nowhere as near as powerful as people says because I thought it was predictable and easy to see coming and the fact that I've seen similar situations (unjustified in those cases though since it was due to mental issues for these people.) that put this one on a less dramatic level just made it not that effective to me and the fact that the situation has a *certain* chance to be repaired over time just crushes it's effectiveness more to me.

doesn't really matter as none of the 'bad' endings are all that bad

Start with Lilly, to make sure you have her bad ending out of the way (you'll understand why when you see it; the structure is a little odd, but it's by far the most commonly missed one for 100% completion). Finish with Hanako's bad ending. Other than that, do them in whatever order you think fits best.

I may be a bit late with this as this isn't a very active board, but... Did you not see Hanako's very bad ending?

You call it very bad, but really, what's bad about it? Out of the two bad endings, it's the one where Hanako still develops as a person.
The endings in this game are not as sad as many other VN's.
