So lets say you are playing one of the side stories and during the course of it you get quite a few pokemon, evolve a few and even evolved a few warlords. But then you get bored of that story and want to do another.

If you quit it do the pokemon you got and the warlord evolutions stick?

They do if they are registered in the Gallery (win a battle with your new or evolved warlord/pokemon). However, the warlords/pokemon only come when you re-recruit them back into your army. I don't see the point in quitting in a story if it is a story of the senior warlord (the ones that led each Kingdom in the main game) because eventually you need to complete those in order to unlock Two Heroes of Ransei.
