It would have good and bad points, particularly depending on the degree of integration. For example, Pokemon Ranger, for example, could bring interesting qualities to the games. ("Capturing" Pokemon in order to use out-of-battle moves like Dig or Fly could be an interesting feature, and is easily controlled so that HMs don't become obsolete.) Pokemon Snap elements could be interesting. (Potentially able to, say, get "Seen" entries of Pokemon before their actual appearance so one could GTS them sooner, for instance, or simply as a minigame.) But then there are series like Mystery Dungeon and Rumble that are different enough (and likely deliberately so) to produce massive problems in the main series. The Pokedex could certainly stand to gain some of the 3DS Pokedex 3D/Pro's features. :P
