I used my first on Cobalion in the story and then Regigigas for the right Nature later.
Terrakion is another option if you haven't caught him yet. I have a Jolly one that wastes everything. Same with Heatran I have a Modest one with HP Grass that's also pretty fantastic.

It just depends really. Use it on whatever you want a specific Nature for.

I killed all the legendaries in my game so that I can catch them at level 75, currently breeding synchronizers and a timid and a modest one seems impossible.

Sit on it. You never know when you'll run into a shiny who can end a battle prematurely.

pineco and baltoy come to mind and ghost pokes that learn curse can be annoying. And then you have the occasional double edge/take down/etc. user.
