Can't use the Torpedos/Missiles?

I don't get it, it won't let me select the "Use" option? :/

Is there something I'm missing?

Some places just won't let you use them. I never experimented enough to figure out what determines whether or not you can, but I suspect that you can't use them in indoor areas.

Torpedos can only be used when active playing, not from the menu. the left game cross pad lets you arrow between items and hold up to use. Doing this turns the controller screen into a camera that you tap to fire missiles.

After my fight with orowuchee i didn't even touch those missiles for the rest of the game.

I've only activated them accidentally as I didn't realise you could use the D-Pad to manage and use items initially (I don't pause in combat as that messes with the flow), but since they lower your grade, I was never going to use them any other way though how they are handled is pretty novel.

The civilian missiles don't lower your grade, only the big fancy ones with warnings do.
