I normally feel the exact same way, and I went physical and regretting it.
This is a game meant to be played for 15-20 minutes a day, so having a more long term physical game instead would be more useful. As far as the stuff in the case, it's pretty much empty, now that the manuals are all digital anyway. So you really aren't missing anything.
i think the game is best purchased by digital means, because there are game modes that is limited to 1 play per day (concentration challenge and devilish training) but other trainings like (supplemental training, brain training, and relaxation) can be played as much as you want but your record on your 1st play will only be recorded in your training graph...
but since i love to share the games i have with my friends who also have 3DS, i went retail copy :D,also because I only buy digital games that are e-shop exclusive games and VC games XD
I found that I gave up on continuing to play the first two Brain Ages because it became a hassle to swap games just to play Brain Age for a little bit each day. For that reason, I got it digitally and it's pretty nice to be able to just boot it up while my main game stays in the game slot.
I'm up to 21 days in a row so far. I'd be surprised if my streak got above 10 on either of the last two games.

You guys are right. Digital is fantastic for this game! I'm scared I'll move on to full digital! :/ It's really nice having a game cartridge in my system, Fire Emblem right now, and Brain Age at the same time! Now I'm wondering if this would be a way to go for Animal Crossing now... On one hand, the cover art looks fantastic, on the other, having my town always accessible is a tempting idea.
Anyways, I'm loving this game so far! The training is really making my brain work! I can almost feel the difference.
