So, the trucking warehouse can't repair cars?

It can repair dents and small visual damage to vehicles but lacks the upgraded metal-working workshop to replace doors, recover vehicle damage and other important things.

That means I have to have two workshops operational... :/

I haven't ever used that base, but can't you just upgrade the workshop there? Or is that not an option?

Mine repaired a car that was on fire and three others with smoke coming from the engine. I have a dedicated mechanic though, not sure if that makes a difference..

Warehouse repairs the bare minimum, which is beyond odd considering how many space/storage/materials are available there. I hope that receives an update, because it's strange having the best workshop at a church, yet you can't even have a decent workshop inside a warehouse.

I had a pickup that was missing two doors and the two front tires and it was all fixed when I played again. I wasn't even aware that I had anyone who could do the work. I checked all their traits.

Mine repairs vehicles but it only happens every 24 real world hours.

I'm not talking about body damage.

If you bring the flaming carcass of a nearly dead vehicle to the warehouse, will it be pristine the next day?

AFAIK, basic workshops only hammer the dents out.

I've had a car smoking before and it was repaired. The workshop in the Snyder Trucking warehouse is a machine shop which repairs body, engine and tire damage as well as replaces bumpers and door.

This. It starts off as a fully upgraded workshop, not a basic one - just look at its description on the base map. The only reason you'd need another workshop is if you wanted the explosives one too.
