They could very feasibly be named after the X, Y, and presumably Z axis to represent the jump into 3D as well. I think it's both.

Also, I really wish they'd change the US Pokemon logo.

The yellow and blue letters really clash with the blue X and the red Y.

They clash with boxart too.
