As long as illegal stats and move combinations are banned, I have no problem with hacked pokemon online. There's no way to determine if a pokemon is hacked anyway (as long as it's legal and the hacking is done right).
Requiring the user to be online 100% of the time and using cloud storage will definitely make hacking a lot harder, but implementing servers for that is very costly and being online all the time is very impractical for the users (especially considering it's a portable device).
