Rayquaza is Quetzalcoatl.

The Legendaries are pretty obviously intended to resemble the letters X and Y. This is to say that, beyond that I doubt they are designed after specific gods/legends/whatever.

Guess who, it's Kaosubaloo!

Rayquaza is Ziz.

Also:

Various theories about Quetzalcoatl are popular in the New Age movement, especially since the publication of Tony Shearer's 1971 book "Lord of the dawn: Quetzalcoatl and the Tree of Life

Xerneas looks like it could be the 'tree of life'

The theme or animal?

Theme: Yggdrassil: http://en.wikipedia.org/wiki/Yggdrasil

Y: The un-named eagles that lives in the tree

X: One of the stags that live in the tree

Z: Most likely Nidhogg...?

Just look at the name, the pronounciation is very similar to the coatl

veltal
coatl

Also it's very 'modern', all about the mayan prophecy.

I assumed Xerneas was just based on the "Living Spirit of the Forest" legend common in many cultures.

Nope.

There is literally nothing in common between Yveltal and Quetzalcoatl.

And what is "modern" about the Mayan prophecy?

And what does being "modern" have anything to do with anything?
