you could play as a member of the team (being recruited early on in the game) and work your way up the ranks, from a measly grunt all the way up to an executive. and maybe you could become the leader in the post game or something, defeating the rest of the bad guys. this idea could be expanded on of course.
And being a member of one of the teams? Sounds bad. That means we have factions. Then we'll have a next game with more factions. Then there will be benefits for each faction. Arguably, Aqua was slightly better ethically than Magma. For one, they didn't try to blow up a volcano and tried to stop Magma from blowing up said volcano, even if it was only to further their own goals. And Archie was hesitant about attacking a minor, whereas Maxie wasn't.
