Personally I'd actually quite like to see them eventually start all over again with a completely fresh Pokedex and say 200 odd pokemon to catch.

I know it's never going to happen and I'll get flamed for saying this but the entire Pokemon Universe has become a bit of a cluster**** now.

So... you mean B/W Unova, then. That's basically what you got there.

... and if you seriously mean making it so only those 200 new Pokemon exist with absolutely no previous Pokemon even possible to obtain even with trading/transferring, it's an unrealistic, stupid idea that will cause far more problems than any good it could it do.

Agreed.
Transferring is one of the things that makes Pokemon great and unique.
Name another good game that lets you do that.
