Their existence probably hasn't been know for a long time right? I mean, just swapping balls by hand wouldn't cause them to evolve right? The trading machine can't be more than several decades old.

Actually, they evolve because of a reaction created by the trading machine. Said reaction could also have happened before, thus making those pokemon still evolve

Perhaps they used to evolve by a different method, but the modern Pokeball somehow stifled their evolution, and now it's only released through training.

Like in Pokemon lore?

I imagine that the energy used to trade and transport Pokemon was quite rare until recent scientist were able to harness it for that purpose.

So there probably were some of those Pokemon around, just a lot less common than before.
