As dated as the HM system is, I don't think removing HM-based obstacles would be the best solution. There needs to be some way to restrict progression.

I think they should make it so that as long as you possess the appropriate gym badge and have a pokemon in your party that is capable of learning the HM move, you can use the HM move in the overworld, even if the pokemon doesn't actually have the HM in its current movepool.

Fly is useful for traveling around.
Waterfall is the standard physical Water attack.

They should just make them work as some sort of key item so you don't actually have to have Pokemon with the moves.
