Meh, simpler answer: Just because legendaries cannot be bred by the player does not mean they cannot procreate under any circumstances.
Why do I have to move with the crowd of kids that hardly notice I'm around? I work myself to death just to fit in.

Legends are, in fact, able to breed.
But the Day-Care Man acts like they aren't so he can keep the Eggs without you knowing and send them to crime organisations all over the world. Or make an omelette. Or something.

I think legendaries reproduce asexually, and the child just take their parents place and keep the legends going.

There's no reason to assume legendaries can't breed. They're inability to ingame is strictly to keep people from mass producing them because well...they're supposed to be rare.

And lol, GameFreak can do what it wants. If they wanted to make a two stage cover legendary that was breedable they could.
