Based on the picture with Chespin and his moveset, I'd guess that sites will use those instead of the 3D models

That IS a 3D model.

The 3D models are designed to look like 2D models, so a static image of one looks 2D, they only look 3D when in motion or viewed from odd angles.

Battle simulators can always have people draw the sprites for it. That is the plan for Pokemon Showdown from what I understand.
