Hopefully it will actually be in there, technical issues may stop them though.

Hopefully they will realise the best way to go about it would be a 3DS eShop application as an intermediary.

The process would work like this (primary actions numbered, backround activity isn't):

1. Start up transfer app with Gen 5 game in 3DS card slot.
-- at this point the PC box data gets read from the gen 5 game.
2. Select Pokemon to transfer.
-- at this point the data for the selected Pokemon is read and moved to storage in the eShop app.
-- gen 5 save file gets updated.
3. eShop app prompts you to remove the gen 5 game.
4. Once removed, eShop app prompts you to insert X or Y.
5. Once X or Y is detected, eShop app prompts you asking if you wish to transfer to the inserted copy of X or Y.
-- if yes, at this point stored Pokemon are written to the save file of X and Y, then cleared from the eShop app's storage.

Granted, it will work differently depending upon the interface, but that would be the best and easiest way they could handle backwards compatibility.
