What if the fights with legendary pokemon worked like regular boss fights? Like, you could send out two to three pokemon against say, Groudon. In this battle, the Groudon you fight could have 10,000 HP and have more than 4 moves to choose from to make the battle difficult and memorable. Once it was low on HP, you would be able to attempt throwing pokeballs at it to try and catch it (with the exception being the Master Ball, which you could throw at the start).
When you caught it, it would be scaled down to the strength of the average Groudon, with 4 preset moves, like it is now.
I think it would make things much more epic.

This would be terrible. In Pokemon, if you don't take only a tiny amount of damage, then you're losing more than half your HP, or being one-shotted. Being put up against a Pokemon with "boss stats" would just lead to your entire party being destroyed within a few turns.
Remember the fight against N and his level 70 Reshiram/Zekrom after beating the game? That was hell, considering that your Pokemon probably weren't any higher than 60 at that point.
