Very little, I'd imagine, beyond providing character design by way of Ken Sugimori's art.

To what extent I do not know but last night actually I saw Gamefreak's name at the end of the credits to the newer episodes of the anime

i think they hand over the plot and its points to be stretched out over episodes and worked in future

That makes sense though.
You have to put those who created the actual characters and games into the credits.

Well, they provide the pokemon, region layout, gym leaders, and evil team of the region, and so basically the storyline is filled by GF, but other than that, not much I'd imagine

Interesting...so maybe Game Freak asked for Charizard to be put back in the anime!?
