He specifically said in the style of Feudal Japan. That would be as enemies, since that's how it worked in Feudal Japan.

Artistic license is fine, but you can't have it be like real life if you're changing how it works.
I'd like Pokémon to get along just like the US settlers, and American Indians did, best buddies.

If it was stated that'd be cool to have a Samurai and a Ninja on the same team, then yeah, sure.

Weren't Samurai extremely oppressive and ninjitsu was developed by farmers to defend themselves. Weapons used by ninjas (kamas, sais, tonfas) were reconstructed from gardening tools.

Actually, Ninjutsu was created to defeat the oppressive Samurai. Samurai weren't always the honor bound noble warriors we think of today. Ninjas were just farmers who decided to revolt against unforgiving rulers.

Certainly, the samurai were oppressive, but the weapons used by ninja were used so they could hide among the farmers and thus escape notice - of course this meant that any retribution once their mission was complete would also fall on the farmers as well. Ninja were mercenaries selling their talents to the highest bidders, nothing more. You're both conflating ninjitsu with Okinawan martial arts. The native Okinawans were oppressed by the Japanese when they invaded and took over, which is where their particular form of martial arts originates. Certainly, the samurai weren't "honor-bound noble warriors," but they didn't hate ninja. In fact, ninja only existed on the scale they did because samurai were always willing to hire them for protection, information, or sabotage during the Sengoku Jidai. Nobunaga destroyed the Iga clans because they worked for his enemies and formed an independent power base, but that didn't stop prominent samurai like Tokugawa from retaining their services when the need arose. Ninja didn't exist to defeat samurai; they were the paid dogs of the samurai.
