Playing Flora Sky right now and it's pretty well done.

A fave of mine is Pokemon Snakewood. It's basically Pokemon zombie apocalypse. Despite the trashy sounding storyline and some really strange fakemon(expect to meet floating blobs, eggs and pokemon with hilariously unbalanced stats), a really fun game. Decently challenging too, depending on your starter and the story is quite interesting, imo.
If you are into old school stuff, Pokemon Brown and Prism are cool Red/Gold hacks. I'm not sure if Prism is done by now tough. Should check on that again...

All of Drayano's hacks (Sacred Gold and Blaze Black 1/2). They are the best of the best. Also you may find some pretty interesting hacks in the Pokecommunity forums.

Ash Grey is the only actually good romhack I've played that has it's own campaign.
Quartz is also great but it has fakemon and is very "so bad it's good".
Snakewood is the Birdemic of romhacks and should also definitely be played.
