I used it for a few Pokemon that are just impossible to find (like Cryogonal), but bred them so they would count as legit.
Now I'm not too sure, and would like to not have to hunt them down.

Anything generated by the game itself cannot possibly set up any flags unless that Pokemon has some kind of illegal combination of moves due to hacked parents, or DW abilities that have not been released (or never released on a female).

IIRC Pokegen-created pokemon can pass through hack filters too as long as everything about them (Meeting place, stats, level) are the same as a legit version.
BW2 has a hack filter on their online mode, but I still managed to get one seemingly legit but fully pokegen created Haxrous through it --- "There's no point having the biggest and most explosive gun operated by someone who can only use a slingshot. That's what the Vita is"
