Not necessarily, it could just be the Freeze Dry's secondary effect that it deals SE damage to water types.

It could just be an effect like "This move always critical hits." Or "This special attack hits regular defense instead of special."

No, basically all the move does is it ignores the type chart and does Super Effective damage if the opponent is Water type. The rest of the type chart would probably remain in effect, so dual-types that are part water may still have some resistance to the move.
Experience beats bias, but words on the Internet are meaningless.
