Sorry if this has been covered but...

If I train a pokemon to level 90 and totally change it's EV's at level 90, will the stats correct itself by level 100 as if the 2nd EV set was present since level 1?

No.

They'll "correct" themselves at level 90, as you do the EV training.

They'll still be correct at level 100, though.

This is the sort of alleged problem that completely vanishes when you look at the stat formulae and stop thinking in terms of "stat growth". Stat growth is an interesting little pixie, but it doesn't exist in Pokemon.

No and yes.

EVs are not affected by Nature themselves, but your stats are, and the 63 extra points you can get out of EVs are skewed by Nature. So yes, you can get 6 or 7 extra points (depending on rounding) more with max EVs if your Nature increases that stat (and fewer if the Nature decreases it.)
