Every generation, the two Pokemon that appear on the game boxes (usually) represent opposites.

Lugia: Storms
Ho-oh: Rainbows, sunlight, the calm after the storm

Groudon: Land
Kyogre: Sea

Palkia: Space
Dialga: Time
These aren't really opposites, more like two concepts that work together to create the world that we perceive.

Zekrom: Yin
Reshiram: Yang

Xerneas: Life
Yveltal: Death

I always thought Lugia and Ho-oh's opposites were their locations. Ho-oh is almost always found at the top of something tall. In LeafGreen/FireRed/Emerald, it was the top of a mountain, in HeartGold, it was that one tower. Lugia is almost always found in some cave connected with the ocean, or somewhere dark. In LeafGreen/FireRed/Emerald, he was at the very bottom of a VERY deep cave with a bed of water. In SoulSilver, he was in a cave with waterfalls. So to me, I always felt their opposites were their locations.

Storm/Rainbow and Yin/Yang are not opposites either lol.

Yin/Yang are... kinda... opposites... but also not at the same time.
