Breeding concerns.

A simple question. I'm trying to breed an Aegislash with at least 31 IV's in the stats you'd expect.

Now I have a baby Honedge with perfect Def. and Sp. Def. Should I breed it with a Ditto with perfect Atk and HP until I hatch one with perfect stats in all four of those, bear in mind I have the everstone on the Honedge and destiny knot on the Ditto.

Well, there's nothing wrong with that. Once you get a child with 3 Perfect IVs, then you can replace the Honedge that has only 2, or even better, if you make a Male and Female Honedge that shares those stats, as eggs would appear faster.

Yeah, I planned on replacing it should I obtain one with 3. Am I doing everything right as far as item wise though? Sorry, this is my first IV trained Pokemon, never bothered with them before.

With the way it is, each parent has 2 IVs each, neither of them overlapping. You have a 1/3 chance of the game picking the 4 IVs you want your child to inheret. Then you have a 50% chance that each IV passes on, so you'd have a base 1 in 48 chance that your honedge child will inherit all 4 stats. (not counting events where the stat not chosen by the Destiny Knot randomly get 31 as its IV.)

Changing the parents around when you have children that covers more Max IVs will of course increase your chances.

Don't see any problems with what you're doing. Might be easier to get a ditto and a honedge that have 3 stats first (with one being shared by both) and produce a child with 3 IVs, then switching the honedge in the daycare, but whatever works.
