So does that mean there's some sort of log in? Or it recognizes your 3ds? Or what?

yes, thats the point of the bank. you will get them, probably from the moment you get your starter.

You can trade them/give them away to people, or find a trusted user to hold onto them for you to trade back to you once you start a new game. I personally would go for the second option, so you have doubles so you can trade away for the Y exclusive stones, etc.
