I'm not using fly. I'm not entering Lumiose city...I'm biking around trying to reach him, and each time I enter a new zone, he enters a new zone. I don't don't if the runners work the way they used to, but you can find an area where the map change triggers and just cross the map over and over until its in your area, use a repel, and force the encounter.

Without fly, its rather hard. Next best thing is to just breed like you been doing and just hope he appears on your breeding route.
If that gets too annoying, youll have to fly. Select a city and fly to it over and over again until the bird is on a route next to your town. Meet it 12 times and it runs off to Sea Spirits Den.
WARNING: Once there, it WILL NOT have an overworld spirit like other legendaries. Taking a few steps into the cave will start the battle. SAVE OUTSIDE THE CAVE OR RIGHT AS YOU ENTER.

If I sit in one spot, he sits in one spot. If I move forward one zone, he moves forward. If I fly, he moves somewhere randomly. Use repels, and bike back n forth between Santalune and route 4. Ride around in the flowers for a few seconds then back to town n repeat.
Took me about half an hour to encounter Moltres 8 times. Oh, and the 1st pokemon in your party has to be under level 65, otherwise it will repel the bird. --- Ladies and Gentlemen We Are Floating in Space

Find a route that connects to another route. Cross between them several times, check each time to see if the bird has entered your route. It will eventually, it might take several tries though. Make sure the routes have grass nearby, and any HMs necessary. --- Inside there was a bread roll! ...But it bread rolled away
