Not the main games.

But I will admit that the ending of every PMD game at least had me teary eyed.

Yup. It was actually just this generation, when AZ recounted the Pokemon war, the creation of the machine thing and how his companion left him. Funnily enough, it's one of the few moments a video game's gotten me emotional.

EDIT: Oh, and the PMD endings. How did I forget about them?

Pretty much every Pokémon Mystery Dungeon title has wrung a few tears out of me at some point. And of course, the ending to X/Y when AZ reunites with Floette.

Oh, and losing my Butterfree to that pair of Furfrou in a Wonderlocke in X. I know you said story only, but damn it, I loved that thing!

Nope.

I know I'll probably attract hate with posting this, and I'm not trying to, but I've always found the main stories in Pokemon games to be borderline abysmal. More often than not, I think a child with a broken wrist could probably scribble up something better.
